I would argue that all jazz organ comes from the church, if not actually played on a church organ.

There is more jazz in the church organ than the church organ in jazz.

There are some fine points in the privious posts.
I am in a unique position - I may quote:

I don't know if it's "jazz" but Fred Van Hove has some fine Church Organ music on SAJ-25 "Church Organ". He also plays improvised Church Organ in duo with saxophonist Etienne Brunet on the Saravah CD "Improvisations".

There is a Sun Ra album, "Hiroshima", where he plays a church organ. It's rare though.

Nils Landgren's Gotland (with Tomasz Stanko) has "church" organ on 3 tracks. Nothing like Landgren's usual jazz-funk...
